The majority of budget accommodation in Mabul consists of homestays, hostels, backpackers and lodges that are built to expand over the ocean (longhouses).
Please bear in mind when booking accommodation that not all operators are allocated direct Sipadan permits from Sabah Parks, and some will make use of the secondary permit market, which is not always guaranteed.
If you find that your diving operator is not able to get a permit, you may be required to pay a much higher premium price. Something to consider before booking a budget dive center & accommodation. It is sometimes about the same price range to book a mid-range dive resort on Mabul island.

Borneo Divers Mabul Resort (With Sipadan Permits)
Borneo Divers Mabul Resort is a mid-range beach resort on Mabul with its own Sipadan permits, set on the island's best stretch of sand. Accommodation is in semi-detached chalets, each with a private balcony, and the resort runs its own dive centre — a comfortable step up from the longhouses without the luxury price tag.
